Anyone else have this problem. Is it just because the gas is gravity fed?

Nope.
Does is chug-a-chug to a stop or does it just quickly die? Did you forget to use the clutch? (Stoping the back wheel with the clutch out could kill the engine). This would be a safety issue to me since when you do an emergency stop, you might also need to do an emergency accel soon after (to get away from the guy in the cage who didn't just see you come to an emergency stop).
P.S. Please add you bike to your posts (or better your signature) so we can give bike specific answers.

Floats a bit too high can cause that......and of course idol too low to......and there is no daspot on these things so inertia on winding down can let it can go below sustainability.........

this has happened on multiple occasions. Clutch was pulled in, back tire locked (which caused fishtailing pretty bad).
Not sure how to change the carb float bowls. I dont believe its idling to low because its usually at 2k

Not suggesting you change the floats......just implying that could make it happen if they weren't set right..........if the mix screws aren't set just right that can be an easy fix sometimes......whats with the 2k idol...are the carbs clean.........

I think John may have hit it, but I have to say if you are locking the rear wheel with any regularity you need to learn some new braking habits. You should be able to panic stop without locking the rear.
Locking the rear can be very dangerous.

Not sure about the BS carbs on the XJ's completely as of yet...but will.... I do have vast experience with BS carbs in general and how the EPA dicked them.......when I cleaned my carbs last month after aquiring the XJ650 I opened the pilot jets from 40 to 42.5 .......2 turns on the Mix screws for now...since we are on the pilots most of the time they need to be right and not set by some jerk with a tie.............

I cleaned my carbs twice. But that could mean nothing because it was my first two times ever. I used gumout carb cleaner and cleaned everything but this skinny copper tube in it. It would unscrew. The second time i did it i got the idle down to 1.5k without a problem. If i set it there when i slow down to stop (Not hard) itll drop below .5k and almost shut off.

Cleaning carbs is meaningless unless the 3 tiny holes in the throat from the pilot circuit spirt fuel..........hold your finger over the pilot jet hole and (after removing mix screws) using carb cleaner spray down in the mix screw hole and watch in the throat.....a larger hole and 3 tiny holes all need to be spriting fuel....sometimes a fine guitar string to "gently" probe the holes..............and covering all the holes you can and watching the 3 holes.........

I'd say the clutch isn't disengaging fully.

On a quiet stretch of road, kick it into neutral before doing the sharp stop.

I have a 82 maxim xj 650 I do have alot of motor work done to it but, my carbs are stock, when I come to a quick stop the bike with act like its running outta gas and die, I'm sure your's is doing the same, the best advise that I can give you is, CLEAN YOUR CARBS, you might wanna take the bike to a shop and have them cleaned and synced your carbs, I almost 100% sure theirs your problem,
