I am going to be completely stripping down my stock xj550 maxim and modifying it into a rat bobber. Just like the look. All I have done so far was installed pod air filters (K&N pods) and rejetted and tuned the carbs to suit the change. My biggest question is, would it be unwise to modify the frame when I strip the rear? I want to remove the stock shocks. Or should I keep that part of the frame as it is and go with struts?

The ride shouldn't be any different, struts or rigid. If you can weld (or are willing to pay for it) go rigid. If you're gonna be bear, be a Grizzly  ...

Wow... was going through my posts and wanted to see where I started on my xjbikes.com journey. Haha... I think I have come a long way and went in a totally different direction than when I first got here. Went from wanting a ratty thing-a-ma-bobber to putting a down payment on a Hayabusa, to backing out of that deal, back to my xj mod desires to... I don't know what the end result will be on this bike now but I love it!

You could look for a frame to use and hack away. If all turns out well then stamp it with your good vin and save the original in case you want to go back. Good selling feature too. Probably get an untitled(to you) frame real cheap since few want to fool with the time and paperwork.
