I check my valve clearance today and I figured it would be a little off but only one of the valves had any clearance at all. I have a 1983 xj750 midnight maxim. Its having issues starting and idling sometimes. I checked by the book the valve clearances and I couldn't even get the smallest gauge under any of them. I know how to fix this but does this mean a bigger issue than just clearance adjustments?

It might, but most often all you need to do is get a thin shim and remeasure, then bring the clearance back into spec.
If there was any valve damage that will become apparent via a leakdown test after the clearance is in spec.

I'll re measure tomorrow and check it again. I think I'm going to just sand down the shims to get it back into spec

You will be sanding for a long time and then have to polish them or the rough surface will ruin the cams. Shim exchange from @hogfiddles will be easier and safer in the long run.

it is my understanding that the shims are surface hardened , not hard through out the body of the shim.
the shims can be purchased for under 10$ each.
Id the shims you have. it is unlikely that the shims are all the same size and you may be able to swap them around to get the clearance in spec or closer so you measure them.
you can make a temporary shim out of plastic to protect the cam lobe when shim is not in bucket.

I have a 235 shim I can send you to help you out it should be thinner than most of your shims. it will give you a base line for measuring and the ability to swap around any of your shims that cam be swaped

Not a great idea. @hogfiddles runs a shim exchange pool. All you pay is postage.

you have to start by removing your shims and getting the sizes then figure out which ones you need.
that will also give you an idea on the starter shim to establish your current clearances.
