Well if theres water getting trapped in your exhaust, the wrap could hold excess heat in and cause more rusting. On performance cars, you wrap the headers to push more heat down and out of the pipes, on these air-cooled engines it doesn't play in so much heat-wise. I'd venture to say you'll probably be fine. Just make sure you use as little as possible to cover it all; when I wrapped the equal-length headers on my 88 camaro for the first time, I over did it and it burnt a header pipe up pretty bad. But, again, thats a liquid-cooled V8, not an air-cooled I4.

If they are rusty, the rust may show through eventually. When you wash your bike or ride it in the rain, the rusty moisture and water will stain the header wrap eventually. It just depends on how bad the rust is to begin with. I've seen it happen myself before. Try to wire wheel as much rust off as possible first. Then cover it in some high temp paint. Then apply the header wrap. Soak the header wrap in water before you wrap it so you can get it on there nice and tight. Use clamps at each end.
