1982 Yamaha XJ 550, the battery will not take a charge. New battery, fresh charge, checked all connections, ran all the tests (stator, brushes, and alternator). Replaced the voltage regulator/recifier. Not sure what is left to test, all tests were done using a manual.

If you havn't got access to a meter, start the bike and switch the lights on. At idle they should dim slightly and revving to 2-3000 rpm should brighten.
If you have got a meter - and I guess you should have, if you have checked out everything via the manual - post the readings Wiz asks for.
lastly, don't forget the obvious - poor/corroded wiring between regulator and battery.

It might help if you post your location, so we can tell if your model has the lights on continually.

Lower 48 in general. Otherwise Central Mitten.
Also check the battery cables themselves. High resistance in old cables/bad cable ends would restrict charging.

How many miles on the bike?

What is the voltage reading at the battery at 1200rpm, and what is it at 3000rpm?

What, if any, modifications have been made to the bike?

I am reading 12 volts, I should be at 14? When i hook my meter to the wires leading from the alt. to the voltage regulator I get lots of volts. Rev the engine and it show lots of fluctuation. That's why I replaced to voltage regulator in the first place but did not solve the problem.

Also my headlamp would turn on, not sure if it connected somehow with why the battery won't charge or if it's the weird relay that's been posted before. Btw thx for all the help!!
    Bike is the US.

No mod that I know of, PO may have but I have not noticed, also the neutral light doesn't dim and then brighten when revved. It stays a constant green.

    12V at what RPM?

What manual were you using for troubleshooting? it doesn't seem to have done much good...
