I'm trying to get the piston back in the after cleaning the bore and installing a new seal (new piston).

The question I have that wasn't quite answered in the threads I read. Should the piston seal be flush with the wall of the bore, or should it stick out a bit (ie just enough to feel with my finger)?

It seems to be even all the way around and the channel seems clean.

I just don't want to try using a c clamp to get the piston in and getting it stuck (I have no grease gun or air compressor).

It should stick out a small amount......I always lube the seal and piston with brake fliud first.....the piston should push in with just hand pressure.
