It's firing so there's got to be some ignition ... has to be fuel. How long since you did the carbs?

Gone onto reserve? Vacuum hose not connected or split? Mice nesting in the airbox? Crap sucked into the carbs from the tank? Condensation in the float bowls? Dodgy sidestand/clutch switch?
Could be something to do with the neutral switch working in 2nd gear.

The neutral thing would be trans or electric and doesn't effect the start.

That definitely sounds fuel related. Did you mess with the carbs at all? Is your choke line working? Meaning when you put the choke on watch the cable and see if it pulls the pin out on the side of the carb. Sometimes that gets stuck and you have to pull it out manually.

Are you out of gas? Ha ha I had to ask, but I put my money on fuel related so focus on fuel systems.

Only on the XJ1100 will the airbox come out without touching the engine.

Don't pull the airbox until you know what you're getting yourself into. The CV carbs LIKE the airbox, honest.

Start by getting the valves in spec, rebuilding the brakes, cleaning and properly adjusting the carbs. BEFORE you start trying to tune for anything other than the stock airbox.

Fitz's is right about your valves. Make sure they are in spec or your carb cleaning/tuning will be affected. Give it a once over with all the maintenance and you wiill be amazed with how it will scream to life! Good Luck.
