It now idles very nicely and runs smooth but has a distinct lack of power. Initial takeoff is very slow no matter how much throttle I give it. While riding power is also very minimal as well. Occasionally I can hear the engine start to make more noise while riding and feel it begin to accelerate like it should, but only for a split second(almost as if the cylinders were firing like they should). Prior to the cleaning and reassembly, I rode it and it had a lot of power throughout.

I went for a 20 minute ride today just to see how it was running, and when I got back I was able to touch the left side of the engine and it was only mildly hot, not scalding like the right side. The exhaust pipes coming out of the front of the engines was similar. 1 & 2 able to touch, 3 & 4 scalding hot.

I have checked spark on the plugs and they are all good. When I pulled the plugs out after the ride, 1 & 2 were definitely dark and wet with gas. 3 & 4 were dry and looked pretty good. The exhaust coming out of the left side was cool and smelled like gas, whereas exhaust coming out the right was warm.

Have thoroughly cleaned carbs and replaced throttle shaft seals, checked valve, synced carbs(bench and with a homemade vacuum apparatus). Pilot screws are at 3 turns out on 3&4, and 2.5 turns out on 1&2. I have read that cylinders 1 and 4 usually fire together, and 2 and 3 fire together so I'm not sure what could be going on.

*So I recently had problems with a high/racing idle(see post "super high idle") but that seems to be fixed now, idling just above 1k like it is supposed to.

Wet-set float levels to spec, individually?

Yes, when rebuilding I wet-set all float levels to 3mm below the carb body edge on the float bowls. Also when I had it apart last night, double checked the position of everything making sure that all jets, floats, needles...were in the correct position.
