I've been working on an 82 xj650seca for a couple of months. I just set the
valves to spec with thinner shims. I pulled the carbs two weeks ago and blew
out the passages with carb spray and compressed air, replaced float valves
and seats, soaked all the jets and needle valve seats in carb cleaner, checked
the slides and diaphragms, they were working like they should, and bench synchronized the throttle plates. then reinstalled the carbs.
when I started it,it ran strong in cylinders #1#3and#4 but the header stayed cold on #2. It has a new battery with a 2 amp float charger on it
and the plug tested with a strong spark. I pulled the tank and took the top off #2 carb to look at the diaphragm and slide and they were still ok.
What should I look for next ? Any ideas ?

Compression. Check all four cylinders while you are doing it. All four should be within a few psi of each other.

Check the enrichment plunger and seat. If it is dirty and stuck it will cause a very rich situation and the cylinder won't run.

Swap the plugs around, sometimes the spark can "blow out" under compression
