So this is a picture of my master cylinder. The bike has aftermarket bars and all the instruments are closer together. I haven't ridden the bike yet. Is there a issue with the cylinder being angledlike this?

Yes, that will be a problem. That's the original JXJ650 Maxim "tilted reservoir" m/c and when you go to flatter bars, it sits at a weird angle and the fluid feed port can become uncovered during maximum steering (full left or full right). Best bet is to replace it with a m/c designed for use on flatter bars.

Don't buy a cheep (aka less than $80) one from ebay from hong kong or anywhere for that matter.

Front brake is something you should invest in. Get a new "yamaha" one from Chacal or a decent aftermarket one with a separate res - Nissin or Brembo are my prefernces.
