after an upper end reseal/rebuild the bike starts ok but at idle it has this loud high pitch squeal coming from around cylinder no. 4 on the intake side it kinda pulses with the engine exhaust i saw that it had rtv on the intake boots from the carb to the head I thought it was from somebody reusing gaskets I put new ones on it was it factory to have rtv as well and could that be my noise?

That does sound like a vacuum leak.
The intake boots should have both a paper gasket and an o-ring. It is sometimes necessary to use RTV as well to get a good seal, but Yamaha did not do that at the factory.
I like to spray the paper gasket with Permatex Copper Spray-A-Gasket. It does the same job as the RTV, but is much less messy.
Be sure to clean the intake port flanges so that there is no residue from earlier attempts to seal the joint; no old RTV or gasket material should remain, and be careful to not gouge the surface.

If it is an intake boot would spraying brake clean around the boots change the sound or have no effect because I did that with no change

Hmm... that should cause the engine to speed up, but won't always. Brake cleaner is a bit less flammable. Do you have a propane torch, or carb cleaner?

Also try snugging the exahust collar up. The gaskets sometimes need a bit more movement to crush properly.

So I put rtv on the boots and that fixed the issue

It was at the intake boots where they meet the head used some ultra gray permatex applied a thin coating on both sides of the gasket and wiped out the excess on the inside of intake port once torqued down not sure which on but my guess befor I took it apart was number 3 or 4 had the issue since it was louder in that area sounded just like this other bike I found one the forms
