Having a bit of an odd annoyance with the shift lever on my 650 Maxim, sometimes (I swear pretty much only in cooler weather) the shifter has kind of a jerky feel to it when I am shifting gears, the actual shit itself is smooth, the bike isn't jerking around or anything and the gears change correctly, it just doesn't always feel smooth at the lever itself. It does seem to get better as the engine and weather get hotter, could this have something to do with the heavier/warm weather 20W50 oil I am running?

Can't hurt to double check but my clutch adjustment seems right, I can find neutral ok and it doesn't slip excessively or creep forward when I rev with the clutch pulled in. What do you mean about the idle? Sometimes I get a bit of an inconsistent/not very stable idle ( I really need to clean the carbs), I assume that could cause what I am feeling, because the transmission input shaft wouldn't be spinning at a consistent speed once it's idling with the clutch in?

when my bike is cold and running on enrichment circuit (choke) because of the higher rpm shifting into first is a harsh clunk.

I do not think that is what you are saying.
make sure shifter is tight, but also check the springs behind the cover could be worn or broken. you can see them in this link
