Now that I've "finished" my project, I've put roughly 100 miles on the bike. Everything seems to be tip top. However after riding when I get home and hook it to battery tender it says battery is low. Once 72% once 40%. I just did the charging test and it passes with flying colors. It's not left me stranded or acted in any way as if the battery was low. It's this something I need to worry about? It's a new agm battery.

Have you done a running voltage test?
Most bikes 14.4-14.7 at battery @3000rom
Bad brushes in generator, fault in voltage regulator or bad ground will cause the problem.

Yes. It was averaging 14.6 under throttle.

Ok but that may be with low amperage output. Did you check the brushes?
Dirty copper rings may limit output.
Did that battery have a good initial charge?

Is there a way to test the amps while running? The battery had just come off the tender. I haven't checked the brushes yet. All lights except headlights have been converted to led.

You can install an amp meter in place of the main fuse to measure current, but you need to be careful if you use a DMM as most are rated at 10 amps max, and that level can be easily exceeded depending on conditions.

If you are getting the voltage odds are all is well. Check the battery voltage after a ride and verify it is greater than 12.6 volts.

What battery tender are you using?

Ok, it's a battery extender that is digital and does lead acid, agm and lithium batteries. I believe I found the problem. I pulled the cover and one ring is beautiful, the other is dirty. Looking at the brushes one looked brand new, and the other is very short. So let's try some new brushes and go from there.

the brushes will always end up different lengths because of the different diameter rings they ride on

It's the outer ring brush that is worn. Approximately 1/8 inch protruding. You can tell the age range in this conversation. Most don't know what an album is let alone that there are different numbers and they refer to rpm. Lol

Ordered a set from chacal. I'm surprised that it was even halfway charging.
