Did you replace the jets, needles and mixture screws with exactly the same parts?
Some of those pod filters can block off the passageways if not located properly. Are they the right carbs for the engine?
Just trying to get a bit more info so that others can help out too.

I'm no expert on the 650 models but I do know that carb parts varied between the US import and European models.
Find out what the engine number of your bike is, the first three number and letter part which is stamped onto the right hand engine case above the clutch case, and then make sure you've got the right parts.
I use this website https://www.cmsnl.com/yamaha-xj650_model16829/ for all my references.

Sure wish you had some pics with this. From my past I can tell you that if you didn't take those carbs to "Church" than they are not clean. Stripping them all the way, to include taking the throttle shafts out is a proper cleaning. If not, you can and will run into issue with revving and popping from them. Carb cleaner on the throttle shaft seals will mess them up and anything else that is rubber will be dried and start to crack.

That is the link you need to look at if you have not read it before. When I first started with these wonderful XJ bikes I pulled the carbs off six times before I got mine right. I just want to make sure you learn from my mistakes. ;)

The only thing that varied on non-U.S. bikes is the fuel jetting. All the other parts are the same.

Did you replace the float needles and seats?
Did you set the fuel level in the carbs? That is a must-do if you install new float needles.
