So I broke the electronic bits that tell your bike when you have the clutch in, only issue i can see is that I can no longer start it in gear. Did this sensor do anything else?

On a side note.. replaced an 81 XJ750 bars ( too swooped back and uncomfortable) with some sweet 1976 XS750 bars!

My xs400 has the swooped back bars, but for some reason I like it on that back, but not this xj650.

when did you change the bars in relation to breaking the electronic bits?
is it possible the ground at the kill switch is not ok?

Are you talking about the clutch safety switch in the clutch lever? You can buy new ones XJ forever sells them it is the same as the brake switch if you have a spare one of them around. A quick fixes to twist the two wires together downside is the bike will start in gear without pulling the clutch in without it the switch the bike will only start in neutral that's not too bad of a thing except if you stall at a stoplight.
