One of the last things on the list prior to first start up of the motor was check the alternator brushes (thanks RickComatic). Pulled the cover and there was oil inside the cover. The bolts were also oily. Is this normal or indicative of a serious problem?

BTW, if you can see the short brush in the picture, the wire from the brush was severed and simply pulled out of the brush holder. Are these standard brushes that are readily available? They certainly need replacing.

Not normal to have oil in there!
Looks like you need to replace the shaft seal behind the rotor.
See Chacal (Len) at XJ4ever for seals and brushes or check with your local Yamaha shop.

Nick, there is a small drain way in the generator cover, what is that for?

Could be just a vent, or it could also be a drain hole for wayward oil leaks.
