PO chopped the connector off the pickup coil, and I've been having a hard time figuring out where these wires are supposed to go! Even if I buy a new pickup coil, what was the connector supposed to plug into originally? IMG_20200202_190802189.jpg Screenshot_20200203-001950.png Screenshot_20200208-121704.png

orange ,gray and black wires should hook to pickup coils (you can ohm them out to get pickup reading)
then connect to the tci. that would be number 6 on wiring diagram.

the 2 black wires connect to same pin in tci.

the blue wire does it have a stripe on it ? Blue=L on wiring diagrams

I've been looking at my xj650 and just noticed there are 2 identical connectors that I had swapped around on my xj700 (fortunately I never powered it)

So the pickup plugs directly into the CDI box, and the identical connector on the master wiring harness plugs into some small box that sits below the rectifier. That little bastard is what I'm missing...what is that thing??

Looks like 43 on your diagram. The safety circuit relay.

this will help you ID relays and wires that go to them
The Ultimate Relay, Switch, Sensor, and Diodes Guide

on the 650 it is a headlight relay under the regulator in your photo

on your 700 most are in consolidated relay assembly unit
    XJ700 and XJ750-X models:

Flasher: combined into the consolidated relay assembly unit.
Flasher canceller: combined into the consolidated relay assembly unit.
Starter/Ignition cut-off relay: combined into the consolidated relay assembly unit.
Consolidated relay assembly: behind the gas tank on the frame tube cross-brace.
Starter motor solenoid/relay: attached to and centrally behind the battery box.
Sidestand (kickstand) relay (blue): under left side cover, above regulator.
    Headlight relay (yellow): not used.
Main fuseholder: behind frame crossbar, behind the battery.
Diode block: under left side cover, above regulator.
Neutral switch: in a hole in the bottom of the crankcase, just "outside" of the oil pan, on the bottom of the engine, up inside a recessed "well".
Thermo unit: screws into the thermostat housing.
Thermoswitch: screws into the thermostat housing.
