I am looking for some good replacement shocks and was wondering what you guys recommend. I am thinking maybe progressive or possibly air. If you happen to know the mounting hole size that would be great too!

progressive seems to be a good choice, they come with different size collars to fit most anything.
don't know about air shocks but if their from a yamaha they probably have the same size ends

+1 on progressive. I upgraded to progressive fork springs and am looking at the 412 series for the rear. Heard only good things about their shocks, with poor to mixed reviews on ebay specials etc.

I did progressives all the way around my bike and they are great.

I've got their 12-series on both of my 550s and am very happy with them.

I also got the progressive 12 series shocks...mainly because they're available with black springs which look much better than the stock chrome ones on my midnight maxim.

Note: I received mine disassembled so I had to purchase the progressive spring compressor tool in order to put the springs on the shocks. I think it was less than $20

Are they measured from center of mounting hole to center or from the tip to tip of the shock

So I think I will do the 12 series for the rear, any brand suggestions for the front springs?

yea... progressive for the front too! Also, look at increasing the fork oil weight.

Depending on your total riding weight (yours, a pillion, gear, luggage, etc.) you might also want to consider getting the heavier-duty Progressive Suspension springs to go with the shocks.
