it doesn't say how to remove the shaft drive from the motor. I seen there is a black rubber boot in between. open it up and seen 5 bolts holding it all together. do I just take those bolts off? or is there more to it?

You unhook the spring that wraps around the rubber boot on the motor side, then you can fold it back and undo the 4 bolts that hold the flange onto the engine. When lifting the motor out, watch that boot. It loves to catch the output flange on the motor and hang things up! Having someone stand on the rear brake or adjusting it until its on makes undoing those bolts easier.

You can also unbolt the rear swing arm and slide it back to make things a little easier.

There are 4 bolts. Have a friend press the rear brake, and use a box ended wrench to undo the four bolts that connect the u-joint to the output shaft flange.
You are entering territory where a shop manual becomes invaluable. I suggest that you get one as reassembly is a bit more difficult and requires some precision on your part.

The shaft itself is just a splined/toothed end that inserts into the U-joint assembly, which is hiding under that rubber boot. Undo the swingarm by taking off those shiny caps on the side of the frame and unbolting everything in there. You'll be able to slide the whole arm/shaft/wheel back at that point. You can see the splined end in this photo here (ignore how severely modified his frame is - he knows not what he does).

However, the U-joint assembly itself sticks out too much, and you'll have to undo that to get the engine past the frame. Unbolt the four brassy nuts you see in this picture.

This is not the same engine, but it'll look like this when you're done where the U-joint is concerned.
