So, I have isolated the no-start issue to the safety circuit. I found the clutch switch wrecked, and I just replaced it with a brand new genuine Yamaha one. However, the black/white wire to the TCI is still grounded.

The Clymer manual schematics for this bike are wrong. Someone here sent me a page from a different manual that looks more like what I see on the bike, but it's a kind of a murky scan.

In general terms, if I unplug the kickstand switch leads, should that make the safety cutout disengage? Or, should shorting the wires from the switch together disengage it? The safety circuit is engaged either way, so the switch may not a be a problem one way or another.

The sidestand switch itself needs to have the leads to it jumpered to bypass it. Simply unplugging it will make the bike think the stand is down.

When I short the leads together the safety cutout wire still stays grounded.

I think I might have to just trace the wires all the way...

The sidestand switch probably feeds to a separate sidestand relay (like on your 550.)

I sent the scan which was a free online download of "Haynes" manual.

There is a sidestand relay shown, with a wire between the relay and the TCI.

Unless another FJ owner can lend you a Haynes, it might be worth buying one.

The manual also covers the FZ600, which also has a relay. The drawing is a little clearer so I will email that to you.
