I know in the past some people have placed Harley mufflers on their XJ's. I have a 1980 XJ 650 and my brother has an '07 Harley Sportsters w/ fuel injection. The previous ownder of my bike had removed the baffles, and now the mufflers are falling apart. My bro just threw some V&H short shots on his Harley which means I might have some stock Harley mufflers available for free. Any thoughts on using these mufflers from a bigger fuel injected bike vs. the falling apart stock ones without baffles I have now?

They are all about the same. It'll help to richen up the fuel/air mixture too which should reduce any hesitation that you are seeing. They'd definately be better than what you have now.
