Re-jetting is pretty simple. Determining what jets work best is time consuming as it's a trial and error process. You have to do it if a change to the intake or exhaust changes the breathing characteristics and the mixture comes out wrong.

if its running lean on the high cycle
would i just change the 1 high speed jet in the top of each carb or do i have to change the one in the top the one in the bottom and the long perforated tube that the needle goes through
and if its lean do i start by going bigger or smaller

There's NO Correct answer to how to rejet because the Engines are all different.

You'd need the same rejetting IF each and every engine had the SAME systems and Mods ... and, ...

Every one of them was exactly the same in Compression and Valve Health.

But, because there are so many variables once you start making changes you are just about limited to trial and error because there isn't any TRUE chart or Formula other than "Thumb Rules" for making Jet size adjustments.

If I tell you to Bump the Pilot Jets up one and the Mains up two ... and your Bike hasn't got good enough compression ... I made a bad recommendation and you wasted time and money.

You cannot please anyone who has made Mods to the Intake and Exhaust of an XJ-Bike.
    Something has to suffer.
You spend the remaining time you own the Bike trying to figure it out!
And, you blame the person who made the recommendations.

    I don't play the game!
    I just run 'em Stock!

Best way to rejet is take it to Dynotune and have them run it on the dyno.
If you can't afford that or there is none in your area then beg, borrow or buy an exhaust analyzer and strap it on the tank when you go riding and note the mixture at each speed and throttle opening. That's what I do since I can't afford Dynotune. If it's too rich or too lean just off idle when tooling around town change the pilot jets one size at a time until you get it right. It it's too rich or too lean at full throttle (you can check that on the freeway but you have to look fast before you get over 100 MPH!) change the main jets one size at a time. And if it's too rich or too lean at part throttle adjust the tapered needle up or down a notch.
Stage 3 jet kits, or any jet kit for that matter, is just a waste of money because they are not likely to have the jet sizes you need to get the correct mixture and they don't normally have the pilot jets that you will also need. I did get a jet kit cheap on ebay once to experiment with but wasn't
able to use any of the jets on the XJ. I did use one of them in the carb on my SR500 though.
