I'm working on an an XJ and follwing the manual, I've determined the alternator rotor to be bad. So, I'm planning on replacing both the rotor and stator. However; I can't get the rotor out. I see there are some special tools, but I'd rather not buy them if I can improvise.

The main issue at the moment is keeping the rotor from turning while I am trying to free the center bolt. Is it right hand thread or reverse? I've tried putting the bike in gear and holding the rear brake as described in the manual, but no luck. I've also tried jamming various screwdrivers etc.. in there to keep things from turning, but again, not working and I dont want to gouge or break anything.

    Anyone have any tips here?

If you have a neighbor with a compressor and an impact gun, that will probably do it. Impact guns work very well at removing bolts from thing that want to turn themselves; that's why they can remove and install lugs nuts/bolts on a wheel that can spin freely.

Most rotors are secured by compression and you'll need a rotor removal tool....there's a couple diferent types, some have a tapered tip that pushes againt the end of the bolt as you tighten it, forcing off the rotor....any other means will damage it.
Th manual should show the specialty tools....

here's a generic one just to show you what you need....

I just use a bolt, 15mm I think * ground a 'nose' on the end & use the extension bars from your 1/4 " drive sockets, you will find they will wedge from the rotor to the casing locking it tight. I'll see if I can find a picture.
