So I had to replace the starter solenoid and battery on my XJ 650, but the wiring wasn't connected to begin with (purchased several months ago). I know that the first wire with a blue end is attached to the right hand side of the solenoid. Can anyone tell me where the second blue wire (possibly to the solenoid or battery) would go?

looks more like 1 red and 1 black with blue crimps on.
the other end of the black one has a second blue crimp where it connects to a wire that has been painted black. double check the real colour of that wire and you might be able to compare to the wiring diagram in your manual.

At first glance I thought they both went to the battery.

Anyhow, if you can trace the lines, the starter solenoid gets power from the battery positive and gives it out to the actual starter motor.
it gets its information from the yellow and pink lines.
