These three holes appear to be a bit more difficult to clean than the rest of them and I'm not even sure what they do. Any insight?

Those are for the pilot circuit. They are important.

So how can I reach those holes to clean them?

Typically, carb dis-assembly followed by high-pressure (i.e. spray can) brake cleaner or carb cleaner. Air compressor is handy, too.

As said above -very important, they connect back to the pilot jet that dips into the float bowl. You should unscrew the pilot jet
(of each carb) and attempt to to squirt carb cleaner through until it appears out of the three holes - without hitting your eye. 'You may have to attach a small diameter feed tube from your can of carb cleaner to the pilot jet orifice. Use compressed air if you like but you cannot then 'see' the flow like you can with liquid,

    Bon chance
