What transmission components are likely to be bad? It is hard to find neutral after rebuild on a FJ600?

Fine tuning the clutch cable helps make it easier to find neutral on my XJ.

Will it shift properly when it's not running? And warped clutch plates will do that also

No linkage. I think it is shifting forks.

Like Kmoe always says, pick the low hanging fruit first. I would suggest exhausting all possibilities externally before opening it up if it's necessary

The adjustable linkage (if present on your model, I don't recall if the FJ has one) is external, between the pedal and the shift shaft. The #1 cause for a difficult to find neutral is an improperly adjusted clutch cable. Rickcomatic has an excellent write up on the process for an XJ, which is applicable to the FJ.

If there were any internal defects, they would show up while shifting into, or out of, one or more gears.
Yamaha transmissions of the era are very finicky when it comes to finding neutral; it's very easy to shift right through it and never notice the detent. some people find it easier to shift down from second to reach neutral.
