2nd Gear noise and rattle

I hace a 1982 650 Maxim and recently did a Starter clutch repair. Bike is able to shift normal. But, when in second and 3rd gear, especially 2nd, bike makes horrible, most notably from the clutch side. At los revs and while the clutch is pulled in no noticeable noise in second, but as soon as it's released, I hear a clacking sound and I quicly Pop into 3rd out of fear of making it worse.
Hopefully it's not the dogs like I read in other posts, I will hate having to split the cases again or so another macgiver preocedure like flipping the bike over and using a dremmel. When I did the Starter clutch repair, I didn't notice any worn out transmission pieces, but I'm not fully disregarding it as the culprit. Any ideas, before going into overhaul mode again?
