I'm assuming that you did not remove the intake boots from the engine (which you shouldnt' have).

On the top of the airbox there is a hex bolt. Loosen it. Near the bottom left side of the air box (just in front of the TCI mounting plate) is a screw. Remove it. The airbox can now be slid backwards by about an inch.

Warm the airbox boots with a hairdryer, and pop them into the air box (not all the way if you can avoid it).

Warm the intake boots with a hairdryer. Set the carbs into place with the lower lip of the carb throats set into the intake boots. Press forward on the carbs as you rotate them upwards to stretch the boots (you may need to use a wooden hammer handle as a pry bar between the carb rack and the frame). The carbs should pop in fairly easily. It is not a bad idea to strap the center stand to the frame so that it cannot collapse as ou push the carbs into place.

Once the carbs are on the intake boots you can pop the airbox boots back out from the air box (remove the cover and filter to gain access from the inside; a phillips screwdriver comes in handy to help you reach the far right boot). Work the airbox boots over the carb intakes one at a time. Secure the airbox with the bolt and screw.

Make sure that the clamps are in place before you put the carbs on, or you will be using even more colorful language.

Yeah, My daughter is learning all sorts of new words! I got the carbs in easy enough had the air joints as they are described by Yamaha ( boots fron air box to carb), inserted in air box, but when installing carb they were pushed all the way in on the #2 and #3, I have gotten #1 and #4 on. But cannot get the others to go all the way thru from inside the air box, even after heating.
I think I am going to have to remove everything and start over , clamp all boots to carbs, including manifold intakes and see if I can get it in as 1 unit and bolt to head and then insert to air box.
Then hopefully go back to the xj700x and do the same.

It helps if you push from the back while simultaniously pushing one side of the boot forward(ish) from the outside. You sort of want to roll the edge of the boot into place gradually. You can't just push them straight back out (or in for that matter).
