I bought a new battery for my 1983 xj550 Maxim, fully stock. Got an agm but its a tiny bit taller and a bit too deep for the battery box. I would get a smaller one but locally they are basically nonexistent and I don't want to wait for shipping to get a worse battery for more money.

Long story short anyone have any success making their own battery cover and moving the rectifier somewhere else on an otherwise stock bike?

Many people have relocated the R/R. Just make sure that it has enough room to allow air to cool the fins.

All good! I ended up finding a stock size lead acid battery to snuggle in there with the cover. Now I have a slight runaway idle issue when the bike warms up I need to figure out.

Well I just got the carbs back on and finally got it running good, new battery, waiting on a synch tool and a color tune still. Took it out for a ride and when it warmed up if I came to a stop and pulled the clutch in revs would go from 1500 ish to 3k. I lowered the idle when I got home and haven't been out again to test it yet. Trying to get speedo working at the moment.

Oh I will add that when I pull the clutch lever fully in it idles up but as I let it off slowly the revs drop. Verified that nothing is grabbing the throttle cable as well as the choke cable or anything else mechanical.

    Sounds real close
The synchronization will smooth it out

Agreed. That and setting the idle mixture.

Hopefully! Just lowering the idle I took it out today and didn't have the same issue with revs climbing but first gear was a little rough and tumble lol. Very snappy and didn't like to idle cold had to roll on the throttle a bit. Choke didn't even help so I upped it again to about 13/1400 while warm.

Don't set the idle speed until after she's been ridden for a bit and gotten good and warm. You'll be setting it a few times once the mixtures and sync are done. IT can be a bit fiddly to find the sweet spot between relatively easy cold starts, and not idling too high when hot. On the 550 it's really of benefit to set the idle around 1500 RPM, as that helps keep the hydraulic primary chain tensioner filled (preventing chain rattle at idle).

Will be waiting a bit for the sync my shipment was cancelled and refunded for some reason. Think I have it about as good as it'll be for the time being though. Appreciate the help! Slowly but surely I will get her back to glory.
