Bike and repair history: 82 Seca, cases were split last winter to replace alt/starter chain guide. I was very careful to keep all transmission shafts with shims and bearings intact.
The bike after repairs and some carb adjustment ran great for about 500 miles. I parked the bike, a few days later when I moved the bike in neutral I noticed a clicking sound. In first or second gear clutch disengage there is no noise.
I assume one of the shifter dogs are not completely disengaging, rubbing on one of the gears. Can the movement of the shift forks be adjusted without splitting the case and shimming.

I would not suspect the gear dogs first. If the shift forks were bent you would have noticed with the cases open (there is no adjustment).
    You split the cases.
Peel the drivline boot back and see if the output flange bolts are hitting anything.
Also pull the shift cover (drop the oil or lay the bike over) and check the condition of the shift return spring and shift pawl spring. It may be that the shift drum is not being allowed to hit neutral dead-center.

    +1 on kmoe's advice.
I found myself with a loose bolt on the uni that created a hell of a racket while it ground its way around before it dropped out.
I have to blame that damn mechanic for not tightening all of them equally.

the U joint doesn't care if it's in neutral or in gear.
put it on the center stand, tie the clutch lever back, roll the wheel and investigate further
