If a shim clearance is to close, then the shim can ride on the cam. If it's riding on the cam, the valve will be open more than it should. If a valve is open more than it should be, you'll have compression loss. So.....yes , it could.

I'd get clearances back in spec before tearing an engine down only to find that I should have gotten so shims in spec instead

Thing is when i swapped out the shim lastnight for 4E and did a compression test it reads at 169 so i am a bit confused how 4e could have such a high compression but also have a compression leak.

The only thing that happened from lastnight to today is i poured some seafoam into the sparkplug hole amd immediately pumped it out. This morning i did another compression test and it was 169...

Just checked the valve and 4e is in spec at .16mm. I am going to try to run it and add sea foram to see if it will clean out some carbon

Maybe your gauge wasnt quite tight enough in the plug hole

Agreed. Run it (Seafoam in the gas this time) an see if you get improvement. A good hard run from midrange to redline, then off the throttle and coast down by about 15 MPH, then back on the throttle hard. That will heat the carbon up, induce some thermal shock when you get back on the throttle hard, and help it to be blown out.
    Do the easy things first.

So after riding her for a couple of hours i decided to do the valve and piston ring. I just cant ignore the smoke coming out.

The one question i do have is, is it possible to do the work while the motor is in the frame?

The entire top end can be removed without touching a single engine mounting bolt.
